Perhaps from Proto-West Germanic *flaguk (“flat piece”), diminutive of Proto-Germanic *flagą (“something flat, flat or level surface”), from Proto-Indo-European *pleḱ- (“fold, pleat”) or Proto-Indo-European *pleh₂- (“flat, broad; plain”). Compare Old Norse flag (“flat piece of land, plain, area, ground”).
